Currently, and as I have been told by design, if you delete a Linked document from a Set, it leaves the document in the Set Folder and if you try and delete from the Set folder, it deletes the document from your workspace.  You have to Move/Copy your document from the Set Folder to get back into the workspace in the filter and not be in the Set Folder.

I would propose that a Linked document in a Set should always maintain its profile attributes which would assign to the appropriate filter.  I would propose also that when you delete a document from a Set, that ND should delete the document from the Set Folder as well.
